For a Malaysian SME the deciding criteria are how a product submits to MyInvois, how it handles the SST split and EPF, SOCSO, EIS and PCB payroll, and whether pricing is published in ringgit. Our shortlist is AutoCount, SQL Account, Bukku, Odoo and Flowyana. Where the workflow does not fit a package, Dictode builds a custom ERP in 4–8 weeks.

How we compared ERP software for Malaysia

Five questions drove the comparison. E-invoicing: does the product submit to the LHDN MyInvois system from inside the software, including the consolidated monthly e-invoices Phase 4 taxpayers may issue until 31 December 2027? Tax: can it apply sales tax at 5 % or 10 % and service tax at 6 % or 8 %, and produce the bi-monthly SST-02 figures? Payroll: does it compute EPF, SOCSO, EIS and PCB? Price: published in ringgit on the vendor's own site, or reseller-quoted? Fit: cloud or on-premises, accounting package or full ERP.

We read each vendor's own website for the lines below and dated them; we tested no product but ours in the sandbox, so a vendor's statement is the vendor's, not ours. SAP Business One was left out because SAP's site could not be reached on the day of checking, and Deskera because its site publishes no Malaysia e-invoicing statement.

The shortlist: eight ERP and accounting products for Malaysian SMEs

Three Malaysian vendors, a homegrown cloud product, two global suites, an open-source ERP and our own Flowyana. Every compliance and price line is what the vendor's website said when we checked 2026-09-23, in the currency it publishes; none of it is an endorsement by LHDN, which lists no ERP products.

AutoCount — the incumbent in many Klang Valley SMEs, sold through a wide reseller network: Accounting 2.0 on the desktop, Cloud Accounting online, POS and HRMS. Its site says e-invoices reach LHDN through AutoCount's own platform without third-party middleware, with queued retries during MyInvois downtime and no extra fee. Cloud Accounting is published at RM 70 to RM 180 a month across four plans; the desktop edition is quote-based through resellers (checked 2026-09-23).

SQL Account — the other Malaysian mainstay, from E Stream MSC, with cloud, payroll and private-cloud editions. The site advertises LHDN e-invoice and SST compliance on every plan, one-click submission to MyInvois, an intermediary set-up guide and preprod API access. Published prices are RM 79 a month for Essential and RM 109 for Pro, plus RM 60 per extra user; SQL Payroll Cloud from RM 69 a month per company (checked 2026-09-23).

QNE — now marketed as N3 AI Accounting, a cloud product with a built-in assistant, beside the older QNE Optimum hybrid edition. The site describes it as LHDN-ready with e-invoice included on every plan and SST forms generated from the books. Five plans are published, RM 80 to RM 600 a month billed monthly or RM 62 to RM 500 billed annually, excluding 8 % service tax (checked 2026-09-23). Suits a service business that values automation over deep stock control.

Bukku — a homegrown cloud accounting product for SME owners and their accountants, the cheapest published option here. Its pricing page states LHDN e-invoice support on all five tiers, including the free Launch plan; paid plans are RM 35, RM 65, RM 95 and RM 135 a month plus 8 % SST, with SST and multi-currency as small add-ons (checked 2026-09-23). Accounting rather than ERP, with no production and light inventory, so it suits a micro-business under the RM3 million exemption.

Xero — the global cloud accounting suite; its Malaysian site says it is set up for MyInvois, sends consolidated monthly reports to the IRBM and acts as a Peppol service provider. Pricing on the Malaysian page is in US dollars, USD 7 to USD 75 a month at standard rates, with 50 % off for 36 months before 31 December 2026 (checked 2026-09-23). Inventory is basic and payroll comes through partner apps, so it fits a firm with an overseas parent more than a manufacturer.

Odoo — the modular open-core ERP with accounting, inventory, manufacturing, CRM, POS and HR. Its Malaysia localisation documentation describes sending confirmed invoices, credit, debit and refund notes to MyInvois, cancelling within 72 hours of validation, and POS flows for consolidated e-invoices; payroll is pointed at a partner. Per-user monthly pricing for the Standard and Custom plans is published on odoo.com in your region's currency; partner implementation is quote-based (checked 2026-09-23). Online, Odoo.sh or self-hosted.

ERPNext — the fully open-source ERP from Frappe, free to self-host, with hosted sites on Frappe Cloud published from USD 5 a month and dedicated servers from USD 40 (checked 2026-09-23). The core product has no Malaysian e-invoicing; a paid MyInvois app from ERPGulf on the Frappe Cloud marketplace connects sales and purchase documents to LHDN, and its price is quote-based. It suits a company with an in-house or partner developer, not one expecting a vendor hotline.

Flowyana — Dictode's ERP for SMEs, cloud or on your own server. It ships accounting with the Malaysian sales-and-service-tax split, invoicing, purchasing, inventory with batch, expiry and serial tracking, production with bills of materials, an offline-first POS, CRM, HR, multi-branch operation with per-branch tax registration, and a REST API. It does not ship MyInvois submission or EPF, SOCSO, EIS and PCB filings: Dictode builds those per customer, typically in 4–8 weeks, and you keep the code. Pricing is quote-based (checked 2026-09-23).

Malaysia compliance checklist for ERP

Indirect tax is SST, not VAT: sales tax at 5 % or 10 % is charged once when goods are manufactured or imported, and service tax at 6 % or 8 % applies to prescribed services. Registration is required once taxable turnover passes RM500,000 in twelve months, and the SST-02 return is filed every two months, so the ERP needs separate tax codes and an SST-02 report.

E-invoicing runs through MyInvois, and every Phase 4 taxpayer has been in scope since 1 January 2026. Guideline version 4.8 of 30 August 2026 lifted the exemption to turnover under RM3 million, subject to tests on corporate shareholders and related companies. Phase 4 taxpayers may issue consolidated monthly e-invoices until 31 December 2027, with individual documents enforced from 1 January 2028; any single transaction above RM10,000 already needs its own e-invoice, and a validated document can be cancelled or rejected only within 72 hours.

LHDN keeps no register of vetted ERP products; it records your own ERP or an intermediary under your TIN, and API documents carry a digital signature from an MCMC-licensed signing authority. When a vendor calls its product LHDN-ready, that is the vendor's engineering, not an LHDN examination. Payroll is the third leg: monthly EPF, SOCSO, EIS and PCB, and Form E with EA statements each year; the Malaysian vendors bundle it, Xero, Odoo and ERPNext rely on partners, and Dictode builds it on Flowyana. Our MyInvois ERP integration guide goes deeper.

When custom beats off-the-shelf in Malaysia

Packages are right for most companies with a standard trading or services model. Three situations change that. Multi-branch pricing: a distributor with outlets in Shah Alam, Johor Bahru and Penang pays per company or branch on most plans, and by the fourth database the subscriptions plus the reconciliation between them cost about what one system would. An industry workflow the package does not model: a furniture maker in Muar quoting by cutting list, or a halal food processor tracing batches to source. Integration with local systems: Shopee or Lazada feeds, a courier API, bank statement imports, or an intermediary the group already uses for MyInvois.

Then Dictode builds the ERP on Flowyana or alongside the system you keep, typically in 4–8 weeks for a first phase, with the MyInvois flow, statutory payroll and integrations delivered with source code. The trade-off is plain: a build costs more up front than a RM 100-a-month plan and needs a decision-maker on your side for a few hours a week.

How to run the selection in 30 days

Week one is facts, not demos: last year's turnover and which side of the RM3 million line you sit on, every company, branch and counter, monthly invoice and POS receipt counts, the five reports the owner and auditor actually use, and a raw export of trial balance, item master and customer list to see how dirty the data is.

Week two is a written scorecard to three or four vendors with identical questions: how MyInvois submission works when LHDN is down, how the SST-02 figures are produced, who handles EPF, SOCSO, EIS and PCB, what one licence covers, the three-year price in ringgit, and whether data can be exported if you leave. Week three is two demos at most, driven by your own invoice, stock take and month-end, with a test e-invoice submitted in the sandbox before you. Week four is a reference call, the contract, and a cut-over date after an SST-02 period closes.

Compliance-Checkliste

  • Last year's turnover, your MyInvois phase, and the RM3 million exemption tests including any corporate shareholder's turnover
  • Every legal entity, branch, warehouse and POS counter, with the TIN and SST registration each one uses
  • Monthly volumes of invoices, credit notes and POS receipts, and how many single transactions exceed RM10,000
  • Your SST profile: registered or not, sales-tax or service-tax items, exemptions claimed, and who prepares the SST-02
  • Headcount, plus who computes EPF, SOCSO, EIS and PCB and files Form E
  • A clean export from the current system: chart of accounts, item master, customer and supplier lists, opening balances
  • Integrations you cannot lose: marketplaces, couriers, bank feeds, POS hardware, and any e-invoicing intermediary already registered

Which ERP is best for a small trading or manufacturing SME in the Klang Valley?

A trading company under RM3 million with standard stock gets MyInvois submission and ringgit pricing without a project from AutoCount, SQL Account or Bukku. A manufacturer needing bills of materials, batch tracing and several branches is better served by Odoo, ERPNext with a partner, or a Flowyana build from Dictode.

How much does ERP software cost in Malaysia?

Published cloud plans run from free (Bukku Launch) through RM 35 to RM 180 a month for Bukku, AutoCount Cloud, SQL Account Cloud and QNE, up to RM 600 a month for the top QNE plan, checked 2026-09-23 on the vendors' sites. Xero prices in US dollars, USD 7 to USD 75 a month; Frappe Cloud hosts ERPNext from USD 5. Odoo implementations, desktop AutoCount, ERPNext apps and Flowyana builds are quote-based.

Is AutoCount MyInvois-ready?

AutoCount's website says Accounting 2.0, Cloud Accounting and POS submit e-invoices to LHDN through its own platform without middleware, with queued retries and no extra fee, checked 2026-09-23. That is the vendor's statement; LHDN vets no products, so confirm it with a sandbox submission at the demo.

Is Flowyana the best ERP for Malaysia?

It depends. Flowyana ships accounting with the SST split, invoicing, inventory, production, POS, CRM, HR and multi-branch operation, but not MyInvois submission or EPF, SOCSO, EIS and PCB filings; Dictode builds those in 4–8 weeks. If a published Malaysian plan covers your workflow it is cheaper and faster; if your process, branches or integrations do not fit a package, a Flowyana build is stronger.

Cloud or on-premises ERP in Malaysia?

Cloud is the default: every product here is offered hosted, and MyInvois itself is online. On-premises makes sense where the owner wants the database in the building, a factory must work through outages, or a group runs its own servers; AutoCount, SQL Account, Odoo, ERPNext and Flowyana offer it.

How long does an ERP rollout take in Malaysia?

A cloud accounting plan with one company and clean data goes live in one to three weeks, including MyInvois onboarding. A multi-branch package rollout with stock and payroll takes six to twelve weeks. A custom Flowyana build typically takes 4–8 weeks for the first phase; cleaning the old data is usually what stretches any of these.
